The authorities for clearing in/out are all located in the old harbor area.
If you require a Transit Log, the authorities in Agios Nikalaos insist it is applied for online, before arrival, or you will be fined 300 Euros.
Customs are closed weekends and holidays.
Agios Nikalaos authorities are reported by cruisers to be unhelpful, suspicious and rather surly. Some have suggested that they seem to be looking for any opportunity to levy a fine.
