With Bahia Buqueron being a better anchorage, it's okay to go there
instead of Mayaquez, to check in. (It's almost expected.)
Raul Santiago, VHF 16 "Rolling Thunder" 787-519-3177/787-392-0982 is the expert on getting you checked into Puerto Rico. He picked us up and called ahead to have customs/immigration wait for us!
Just don't try to check in on a Mon/Wed/Friday, the ferry from the Dom Rep comes and it's a zoo. At $15
each (2/2009) Raul was 100% worth it, and, fluent in English, if that matters.

I disagree with the Boqueron entry.
It is trivially easy, and really on the way after crossing the Mona Passage, to
clear in at Mayaguez and skip the taxi fee.
In general one wants to arrive at PR early in the AM (crossing the Mona at night,
when the trades are less), and I have cleared in at Mayaguez with the ferry from the
DR on the horizon. You just don't want to wait until it has arrived.
